The inquisition is quite misunderstood: mexican inquisition killed 300 people on the course of 300 years of spanish government, and in spain there where very few cases as well: less than 10 per year. As Steven Pinker says, those were more violent times and an institution that killed less than 10 people per year was the least of your problems. It is anachronistic to judge people in those times. Religious persecution is prevalent in countries wether they are Catholic or Protestant, Christian or Muslim.
If the Inquisition hamper Spain's progress, then why did the Spanish Golden Age occur during the period of the Inquisition?

The Spanish Inquisition was horrible, but at least they did have time to flee or convert, and if not the punishments were horrible. I am so happy we do not have to be scared to be punished whether we believed in a certain religion or not.
