Egone gun when you first hit Nekrotofayo. It is the name of Egone, one of the Characters in Ghost Busters and one of the film's sayings is -Don't Cross the Streams-, when they are fighting/capturing ghosts, this is the gun's red text/saying. Great call out to an oldie but goodie Ghost Busters!

Okkeeeee...I probably had way too powerful weapons there...
Thank god I noticed the Easter egg before I blasted both of them---
Well...all three of them because I had an extra morty for some reason in my world...

One of my personal favorite references in B3 is in the Sanctuary one can obtain an echoTape, in that tape, FL4K talked to someone named Grand Archivist and report that FL4K has brought him the Elder Scroll from the Talos Empire... clearly a Skyrim Reference

At nr 9, the mission isn't -A very late game easter egg-
It can be done as soon as you enter Konrads Hold, which is about lvl 18-25....not lvl 44

I feel like the last boos fight is kinda an Easter egg of shadows of colossus. How you have to climb the boss to hit the wear point.
