I'd suggest next time flipping the muffin tin upside down, forming the dough around the inverted cups and baking it that way. You won't have to worry about using a shot glass to indent them again. :)

I wonder. could you maybe use a little grease proof paper and a few baking beans to stop the cupcakes rising too much in the middle?

So I made this, using a shot glass to dent it, and it rose like a little muffin. I still topped it though. It was delicious.
