Last time I was stuck in a middle seat, it was from Rome to Toronto, and the two women on either side of me talked across me for half the flight.
Little kids/babies crying who won't stop - it's one of the few sounds I absolutely cannot stand and never have been able to, and it literally drives me insane because 1) it's extremely painful, and 2) it's a major seizure trigger for me. I don't mind kids or babies on flights unless they either are kicking any of the seats in my side/row (I've never been able to tolerate other people putting their feet on my chair or kicking my or another connected seat, because I can still feel it even if it's not my seat they're kicking, and I can't focus on anything until I figure out who is doing it, wandering around the aisle, or screaming/crying.
I don't usually mind sitting next to husky people. unless they are actually touching me because they're so big, because it makes me get overheated (I overheat easily, and until the A/C in the plane has been on for several minutes, I usually feel like I'm going to pass out from the heat, which can sometimes make me feel sick, and I already don't usually deal well with altitude (but well enough that flying isn't a huge deal, so it's just a double whammy.
With the armrest thing, I agree that the middle person can't hog them, but I can't keep my elbows jammed into my sides for 8 hours straight because the people on either side of me are taking up the armrests, so they really do need to be shared.

Oh the arm rests!
Once I was travelling with my husband and we checked in late due to traffic on our way to the airport and the only seats left were middle seats. I was sitting for 3 hours between two men, both using their armrests AND both middle ones. They didn't move AT ALL during those 3 hours and they didn't say a word. Once we landed, they started talking to each other and I realised they were father and son! They did the smart trick reserving the aisle and window seat hoping nobody will pick the middle one (yet here I was) - which I will be fair we have done as well with the only difference that we offer the third person to switch to either give them the window or aisle seat so we can sit together with my husband- but they stayed there, with both armrests!
And a nice experience I have had. On our way back with our 9 month old daughter from our summer vacation, she was being an absolute nightmare, husband and I trying to calm her down but we were so much at the edge that we were honestly not making the situation any better. Anyways, at some point we managed to get her to nap and keep quiet for the remaining flight and once landed, an older couple sitting across us praised us for managing so well. We were both well aware that we didn't manage so well at all but having them being so nice and supportive brought tears to my eyes.

Couple of other annoying things to add to the list:
1. Passengers that don't use headphones or mute their phones or other electronic devices.
2. Passengers that watch inappropriate content (R or X rated) next to families with children.
3. Passengers that place their feet on the seat in front of them.
4. Passengers that don't lower window shade during overnight flight or leave the light on.
5. Passengers that recite a loud prayer at 3am while everyone is sleeping ( El Al airlines)

People with long hair who throw their hair over the back of the seat. It's super obnoxious behaviour and they always give me a stinky look when I tell them to stop it. Luckily this has only happened to me a few times (on planes and busses) but it's irritating and kinda gross. Also kinda annoying when they are leaning on the wall on a window seat and their hair ends up on your side. Have a ponytail on the plane and keep it on your side. I might start bringing scissors in the future.

Hey Mark, just landed from Athens Greece yesterday. In the middle of the flight, this young woman threw her used tissue on the floor. When the flight attendant walked by, I confronted the young woman about it and told her and the flight attendant about what happened. The young woman could tell that I was talking about her and to her because I kept looking at her, but she made no eye contact and had her earphones in, but I am sure that she got the message.

I don't know if I'm alone in this but I hate when the person next to you is constantly bugging you when you clearly have headphones on. Like, I just want this flight to be over. I am wearing headphones to not talk to you. It is even worse when they are constantly tapping you to say Hey, can you call the flight attendant for me? Hey, mind getting me some water when the attendant comes around? I am not your maid. Get it yourself.

Someone already made this comment, but this is on top of most annoying habits, that travelers do. When you try to get up from your seat, DO NOT use someone's seat (backrest) in front of you! You don't know, if they're sleeping My mom, who's 79 yrs old, did that on our very first airplane ride together. It's actually harder to pull yourself up than using the armrest and push up

I had a seat mate who wanted me to fill out his incoming passenger card for him. This was after he sat in the wrong seat and paid for a snack in cash when only credit cards were accepted. I don't know what his issue was, but no, kid. You're a big 20 year-old boy. I don't know you and you can fill in your information yourself.

I beg to differ on the middle seat arm rests. If you have a window seat, you have your own wall and your own unobstructed area reststay off the middle armrest. If you have an aisle seat, you have a compromised armrest (you need to keep your elbow out of the aisle) so sharing with the middle seat is a good idea.

I have been lucky never to have had a stinky traveller near me. With the inconsiderate ones, I will enlist the help of a flight attendant. As for those, who have too much cabin baggage, the airline should police this at check-in.
