They really should have left the animals in the game. That would have been so awesome. Maybe one day they will make a 3rd game with animals in it. That's pretty doubtful though. There's a few different ways to make some animals zombies. Mainly just saying that the virus mutated to be able to effect all living creatures.

About the thing with Ellie's knife: It's kind of a thing Naughty Dog does tbh. They did it in Uncharted The Lost Legacy too. The further you got into the story, the more items are gonna pop up in the main screen
