If their consciousness are uploaded into the matrix then that would explain a lot about the merovingian and why Persephone said when he first came to the matrix, he used to be like you neo. Like neo, could mean the passion and love they had for each other, or the merovingian was in fact the one at an earlier version of the many versions of the matrix. Maybe a failed version of what the Oracle accomplished with Neo and trin? Your guess is as good as mine. Please notice that neo was able to live inside the matrix without being jacked in, not because he was wirelessly connected but because his actual consciousness was trapped into the matrix. Reconnecting his body to the matrix allowed his consciousness be reinstated into his body. So yes very likely the merovingian is a version of the ONE which wassteered to be in love and different from previous ONES. MAYBE?
Also, bare in mind the Oracle refered to the merovingian as being the oldest of us. The merovingian is an old program from many iterations of the successful simulations of the matrix. Maybe the second or third version of the successful simulations where Zion is in the mix? (not including the previous failed simulation, the paradise and hellish ones)
But know this, the Oracle came to existence by the architect after he failed in 2 earlier simulations, so she was not present at the all paradise and all hellish simulations. So when she referred to the merovingian as being old as us, she's placing him after her creation and not before, but during the the first cycles of Zions destruction.
Let me explain below;
What people fail to understand is that the matrix had many versions where the ONE was introduced and Zion destroyed, but these versions of the matrix that had Zion in the loop does not include the all paradise and the all hellish versions of the matrix. Initially the machines created a method of connecting humans to extract energy from their bodies (animatrix, second renasance scene where humans are in suffering and all interconnected. This early crude version of a matrix did not have a virtual world. Humans were simply connected and energy extracted.
Then the first simulation was created as a paradise. It failed because all subjects rejected it (no Zion existed. Then the architect made a second virtual world where all was war and suffering (Zion still did not exist,
Again the architech failed. But what the architect realized is he needed a program less bound by the parameters of perfection, that's when the Oracle was made to explore the human mind. The architech realized that the answer is free will, to have a simulation without determinism.
The simulation that ran by human choice, without a deterministic nature of all good or all bad, humans would choose how to create their simulation and at an unconscious level choose the simulation so long as their was choice. But 1% of the people in this 3rd and successful version of a free will simulation actually became the first to be a successful simulation where 99% of the subject accepted the program leaving the contradictory 1% to be allowed to leave the simulation allowing Zion to then pop into existence (from here onward Zion came to existence. All of this new successful simulation (which is the 3rd simulation but the first successful simulation) became posible after the Oracle investigated the human psyche, without her this new simulation wouldn't have not been posible, making her the mother of the first successful simulation. From here onward Zion will be in the mix.
But the machines realized thought 1% was small number of people if left unchecked then that would increase the probability of the destruction of the entire matrix, hence when the third simulation became the first successful version it still had that unbalanced equation of the 1% not accepting the program which they became Zion.
From the third simulation which is the first successful version of a simulation to Neo there have been 6 reboots, where Zion is placed in check (destroyed. What this means is the cycle of Zion being destroyed and the prime program reinstated, there have been 6 iterations, but prior to these cycles starting, there were 2 unsuccessful simulations.
The architect counts the cycles from the moment he accomplished the 99% of the subjects accepting the program, he does not include the earlier 2 failures in this cycle.

My Theory: Neo and Trinity wake up in the Real real world that turns out to be our modern day. It turns out that they are both famous software developers that have created an artificial simulation that is so real that they became trapped in it themselves. After a brief reintroduction to the real world they begin to settle down into their roles as man and wife, developing new software to entertain the masses. But as the story proceeds they keep noticing strange things in their world; inconsistencies, deja vu, etc. and they begin to question the world they are living in. Through their abilities as hackers they soon discover an underlying code to the world they are in and indeed discover that it to is a simulated reality. They devise a way to escape from this reality as well, but the machines are onto them again. After several intense confrontations with these new Agents, Trinity and Neo indeed escape the simulation into a purgatory-like area used by program administrators. It turns out that the machines anticipated the eventuality that the humans would eventually figure out they were prisoners in a simulation, so they created layered simulations to keep us enslaved. The movie will end leaving us all questioning if we ourselves are actually living in a real world or a simulated one ourselves (Google: Simulation Hypothesis for more information on this.

This means that V for Vendetta is also about the Matrix. So what did the two characters (V and Deitrich) that fed Evey the egg in a basket have in common? They both had large collections of books and art and these are the true building blocks of the Matrix. The so called Da Vinci code is real, but Da Vinci was only one of many that employed this code in their literature and art. We live in a world of allegory where most words have hidden meanings. The allegory has been used as the basis of religions, philosophies, sciences, and a vast array of other subjects. Most of us are fed this allegory on a daily basis in our entertainment, religions and even our history. It is a drug that keeps us from seeing reality. This is the real Matrix.

Seen some good fan theory videos stating the Real: world was just another layer of the Matrix. Hints used would be Morpheus asking if it was real at the end of the trilogy, the name of his ship etc. Some theories claim Smith was really The One. In any case, other examples of why they never left the Matrix was that Smith was able to upload into a human and Neo using abilities in the real world.
So if any of this turns out to be true, #4 could be about them waking up to that fact and go from there.

As Morpheus told Neo in the first movie, when they are loaded into the Construct he remarks this is how Neo sees himself as his haircut came back and his input plugs are gone. So if a 300lbs man was freed from the pods is he as skinny as Mouse or the Kid? This also raises the question that say If the fighters let themselves go in the real world, do they see themselves at their peak in when loaded onto the Matrix?

Stylistics; the Wachowskis used a blue tint to signify the true, physical world. The purely mental realm of The Matrix has a green tint and green code. Yellow was introduced in the sequels to signify the spiritual element, so the implication is that Seraph has a spirit, as do the machines toward the end of Revolutions.
What's odd is if Neo doesn't see more yellow. We're not shown how he sees Oracle and Sati. You'd think they'd be revealed in yellow code.

The machines don't have to worry about alternative energy sources. The majority of people will never leave the matrix. Morpheous explained it in the Red Dress program in the first movie. Neo had a hard time accepting the reality of everything, lessar minds will struggle. I am willing to bet people will suicide it up if shown a video of reality within the matrix.

maybe in version 7 of the matrix, neo is actually Morpheus and he is in a quest to find the one. that would explain why he so blindly believes in the prophecy. trinity maybe is the new oricale. the machines used her likeness. IDK. I just hope it isn't a corny story line because next to star wars, the matrix is my favorite saga.

What if in #4 we have a true reboot? Except now Neo refuses the offer to go the club and thus never meets Trinity in that way? Then the movie spins off in another parallel story line where Trinity has to get Neo to fall in love INSIDE the Matrix instead of outside of it? If the writers need help I am available: )

It's not about alternative source of energy, that was just a mind shortcut. The original version was to tell about using brains as a kind of processors that are performing calculations far exceeding binary processors. The Matrix is simulated in human brains as collective dream.
